I am having the same problem. Not only is the chat not working on the side-bar and with pop-ups like it used to before the August 13 update, it does not refresh notifications (the little red flags) unless I physically refresh the page myself. So, I don't get new messages and new notifications unless I refresh the page myself. This was really annoying because I was having a chat with some friends and thought they didn't respond for like 2 hours. But, they actually had responded. I just never got the notifications and messages until I refreshed the page myself.

FYI: I am on Windows 8.1 Preview on my Microsoft Surface RT.

Using Firefox - the Chat Option works fine.

This actually happens to all versions of IE11, not just after the Aug. 13th update. Thus, I think it's something that Facebook changed which breaks chat under IE11. It would be nice if IE11 supported whatever behavior Facebook started using.
